From what I've heard usually that sort of behavior with teh fi2000 (or any aftermarket fuel controller) is either; A) bad ground on the controller or B) loose/reversed connections at the injectors (forward injector harness connection from fi2000 on rear cylinder, rear injector connection on forward cylinder.)

Bro If I were you it would go to the Honda dealer. You have spent more $$$ replacing parts then what might be the dealers service charge! At the least let them diagnose it and you do the repair??? I know you probably don't want to here this but at this point what else can you do?? There is a lot of strong mechanical minds on this forum but it extremely difficult to diagnose with being there !

I know it's probably been asked or mentioned but did you go back to using your stock injectors removing the fi2000 entirely. Reading the service manual I believe it mentions if you disconnect the battery up to 30min, then re-connect and start the bike (without fi2000) the computer should re-tune itself (revert to Factory defaults). If that still doesn't work and I know you probably don't want to do this, and hopefully you have the parts, bring everything back to stock, pipes, air, fuel... then change one piece at a time until you experience the problem, if you experience the problem "stock" take it to the dealer. Or just do what jwood suggested and take it to the dealer now or a professional.
MY experience with Honda is that their "$hit" doesn't break until "we" start mucking around with it.

An easy step is just to remove the fi2000. If the pipes still have the baffles in, you can get by with baffled pipes and aftermarket intake without a controller just fine. That will tell you if the problem is in the controller or somewhere else.

WHOOOAH here now lets don't go shootn' anything just yet!
We know it's not the pipes.
Not the intake.
May be bad gas? could try a good fuel additive like Startron Enzyme.
double check all connections and make sure they are correct.
Call Cobra they have a great tech support.could be a bad controller... nothings perfect...
at what point did it start giving problems? could disconnect controller and try running without to see if it clears up, I recommend trying one thing at a time, might help pinpoint problem.... like I know what I'm talking about... who am I kidding ? LOL. But I'm trying to help and if your gonna shot me or the bike... go ahead and shoot the bike.... cause I LOVE ME...LOL.
But give Cobra a call you paid for thier support when you bought their product.

send a mail to Mick Wigley (forum member) wigoh69@hotmail.com. did have the same problem, was the fi2000r controller. Shipped the cobra fi2000r back to service and work fine now, hi said. Have ordered in one myself, and Glenn Gomez, RC, Dallas TX have double check with Cobra that this common error is fixed.
In the meanwhile, just take it off the bike.
Keep me updated on the issue !

I would say if those are the only mods you did I would look at the FC, I would start to make sure that everythings hooked up like it should be, check the ground, if it's still messing up, unhook it and if it runs fine then you'll know it's the FC, and then call Cobra or your vendor that you bought it from and get them to replace it.

first thing i thot was the controller discod it and it still did it. as for the gas went to an entirely different gas station and got some in a gas can totaling about a gallon then added an additive for 2 gallons and ran new pump almost dry before i added gas from can. ran it still did it. the problem was noticed about a week after i changed battery. ive already chatted with local honda hack shop and they have no clue what could be causing this and at $100 an hour i dont think it is a viable option. something else to add to this is that when i changed pipes i noticed that the rear cylinder pipe had been leaking for who knows how long but i had a soot mark both on outside of cylinder and on pipe. could this possibly be a valve issue? gonna attempt a compression check this weekend and see where that takes me.
